Do I have to upload each budget and merge them to have 1 budget for the upcoming FY?

    no , as long as you want all the account / project combinations in one budget you can import it as one budget. Now I think the add in has a limitation of 13,000 rows, so if your budget is over that, you would have to use it more than once, and then merge them. Also the import budget in database view can go much higher, so that would alleviate that particular issue. Not sure if there is a “limit” on that import method. I've personally seek a budget of 100,000 lines go in that way.
